After some digging into how I got into this trouble, I finally found the reason why some applications aren't using the ambiance theme. Or so it seem. I have an seven year old hardware here and although the Intel processor supports 64 bit I think that the newest Ubuntu Unity isn't going to give it a pass this time. I went ahead and installed the 32 bit.
Also,I installed an old version of skype (version from lucid). I remove --purge the package and updated the repositories. I downloaded from the trusty repositories and installed. I reboot the system for good measure (although I think it's unnecessary).
I got the right fonts (ubuntu) and the right color for ambiance. And most of all it is persistent.
